What is the best account to put a HMRC vat refund ?

VAT refunds are generally paid directly into the main company bank account or do you mean what accounting code/account to record the refund when it's received?

Your normal VAT control account such that it will clear the brought forward amount and leave its current balance equivalent to the current amount owing to or due from HMRC.
