Am I right in thinking that if you fill out the TM01 form and resign a directorship, you retain your shares unless explicit arrangements are made otherwise?
TM01 has to be signed by an officer of the company on the date it was signed, from what I remember. So I can file my own TM01 with Companies House for peace of mind, to know it's done and dusted, yes? Do I have to formally notify the remaining directors?

Yes, you do have to. The procedure for resignation is as follows:
1. Model Articles (which I presume apply to your case as well - do check) state that a director's appointment is terminated when ....notification is received by the company from the director that the director is resigning from office, and such resignation has taken effect in accordance with its terms
Accordingly you will need to send your resignation (addressed to the Board) to the Comp Secretary.
2. It could be given in writing or in e-form. If in writing it is appropriate that it is sent by recorded delivery. If in e-form any proof of delivery is sufficient.
