I have changed URLs to be SEO friendly instead of using the question mark dynamic urls.

Have you experienced some PR changes or gained PR on your SEO friendly URLs?
 
Page rank is not an important aspect of SEO .The quality of relevant links is.

If you have changed your URL's then search engines will see them as new pages and you will have lost any link juice that your old pages may have enjoyed.

PageRank is only calculated from the quantity and quality of links pointing to a page and has nothing to do with your URLs.

Thanks, you are right, google PR is based on quality of inbound links.

If you have changed your URL's you will lose any links that went to the old website. Which will negatively impact your search engine performance for obvious reasons.

What you should/have to do is apply 301 redirects so the link juice is passed from the old urls to the new urls.

There are a 101 how to's on this just see google.
