Duplicate content question

If there is only one copy of the article on site two then it's not duplicate content.

As suggested, set up a 301 redirect form the old to the new site and Google will love you long time.

Well, as you mentioned that the original content has been already deleted by you from the previous domain then Google will definitely not consider it as a duplicate content if this entire content will moved to the new domain.

Now, the only thing that you need to concern about the traffic that your previous domain already holds. For that you need to..

1) Use a 301 Redirect to permanently redirect all pages on your old site to your new site which tells search engines and users that your site has permanently moved
2) Check for both internal and external links ( link: operator command) to pages on your site
3) Use the "Change of Address" tool in Webmaster Tools to notify Google of your site's move
4) Create and submit your Sitemap listing URLs on your new site

You could alternatively remove the content from site one, ping the site so Google caches it without the content there (in theory the content is now forgotten by Google) and then re-upload onto the new site.
