HMRC VAT Assessment Wrong

I have been in contact with HMRC for a number of months now trying to resolve an issue with my business, which is owing VAT for a previous year which I didn't account for or submit to HMRC at the time.

After realising my accounting error, I came forward to HMRC earlier this year to notify them of the VAT which I should have, but didn't pay 2 years ago.

They asked for my turnovers in that period, which I provided, and then they sent me a letter back with what they think I owe based on those turnovers. The amount they came to was considerably higher than the NET VAT figures I had, after correcting my accounting.

So I got back in touch with them to notify that I had the NET VAT figures for this period, so they asked me to send those figures across, which I did.

I have now received a letter from HMRC which now states I owe them a figure which is considerably lower than the NET VAT figures I provided them.

What should I do?
Should I just pay the amount they have now asked for, or should I contact them to tell them that the NET figures I sent them shows I should owe more?

Spoke to my accountant.

As the letters I received are from 2 different HMRC departments, one from 'Imperial House' (who I sent my net figures to) and the latest letter I received (stating the figure I owe, which is lower than the net figures I provided) was from 'VAT Registration Service'; my accountant has advised me to contact the 'VAT registration Service' to tell them that my net figures were sent, received and are on record, to the other department and that the figure they gave me to pay is lower than my net figures and wrong.

I am open to other advice and would like to here other peoples opinions before I do the above in the next couple days.
