In a small private limited company , can the elected Directors set the honorarium for the elected Company Secretary without consultation with the company shareholders ?

It depends on what the memorandum and articles say on the subject... if the directors have discretion then yes. But it is likely that eagle eyed shareholders might question the level when the accounts come up for review.
