I'm designing a website selling three or four products (that's all) and trialling hte payments using PayPal. I may graduate to a Protx or WorldPay at a later date.

I'm using Net Objects Fusion. Its in built ecommerce function integrates with paypal.us but NOT paypal.co.uk.

Does anyone know what the repercussions might be if any?

E.g. Will my GBP transactions be turned into dollars and back into pounds before I get the money?

Any other potential problems?

I could always just generate the code on the paypal.co.uk website.

Have a look at the code generated by the paypal.co.uk website for your account and see how it differs to the net objects fusion code. In most cases the paypal code generated from the paypal site points to paypal.com anyway. But you shouldn't go with one or the other without thoroughly testing anyway, and if in doubt get the code straight from the horses mouth, i.e. paypal.
