Im trying to change it in webmaster tools so any non www it picks up it treats them as www, but when i do it it tells me to verify, i already have verified, is it a bug in the system or is it something that rarely works?

Read it again, you need to verify the non www. version of the domain to be able to set the preffered url.

Just grab the verification code and add it inot the header.php file of wordpress (do it via the admin panel in the editor which is under appearance.

You will then have 2 of the same domain, www. and non www. then you can set the prefferred url.

From memory, wordpress includes rel=canonical which is sufficient (or maybe it's the All In One SEO pack).

It's not native, but adding the all in one seo or platinum seo adds it
