I have seen a few e-commerce sites made in WordPress. What I am wondering is how easy it is to install an affiliate scheme?

Are you looking to be an affiliate or a merchant?
I've made a website in wordpress giving advice on how to record digital TV (http://harddriverecorders4u.co.uk/) in which I have affiliate links - i.e. if someone clicks through from my site on a product and then buys that product I get a small slice of the cash.
It was pretty easy to set up in Wordpress - I've done it as much as a learning experience for me as much as anything - happy to share what little I know with you!

There are shedloads of WP affiliate plugins. Heres a few examples: http://superaff.com/archives/2006/10/12/17-wordpress-plugins-for-affiliate-marketers/
Just fire up WP and do a plugin search for the affilite scheme you are running.

Do you mean like I refer a mate and if mate purchases item/ad space I get commission? If so then you need to integrate your site with another like iDevaffiliate commision tracking software. A rival affiliate tracking software to iDev is Post Affiliate Pro. I've used them both. Compare the two see what's best for you.

These plugins seem to be for affliates. I am looking for services for merchants.

Go to iDevaffiliate website scroll down on the left hand side of the page - they have a long list of sites (smple Cart integrations) you can get iDev integrated into. Wordpress e-Commerce is one of them. Remember these are carts. Now if you want your wordpress blog integrated you need to get a developer and speak with iDev about integration.
And Post Affiliate Pro ('PAP' or 'QualityUnit') has an article related to wordpress and plugins.
