On one of my websites in GA on the traffic sources overview it shows a small list of keywords and at the top it says "(not set) 85%". The number of clicks corresponds exactly to the number of clicks coming from google ppc.

Any ideas why the google ppc clicks aren't reporting which keyword is being used?

I have another site which doesn't do this but not sure how/where they are configured differently...?

You are having the most of the visits from the direct URLs that is why Google Analytic is showing you the small amount of the keywords which are driving the traffic for your website. You can also use many other tools for the analysis of your website. You can use the Yahoo explorer and Quirck Search Status to have the real time analysis. I always prefer to use the Quirck Search Status tool for the analysis of my website.

Go into your Adwords settings and check auto tagging for destination url's. This should rectify the problem in your analytics.

Very very useful tool -- Google analytic and webmaster. Guess the visitors and the countries and the keywords and referring sites. many things. amazing!
