Currently our Shop Maker software uses tables for layout and has a WYSIWYG editor for clients to modify their content and design.

We are looking into developing our system further to offer more design and layout options using some sort of template system that the end user can modify.

My question is: Is there a standard way to skin a system like this?
or if not, which open source application has the best template system?

If your looking at starting again with an online store go the Magento way!

This bit! I didn't mean starting your business again - I meant the website, my fault for not being very clear :rolleyes:

With magento you can develop your offering whilst continuing your existing store and for designers it offers a great template system that is completely seperate from the code.
