Adwords today shows 3 clicks, and only 2 impressions for a keyword.
How does that work? Or is it just a glitch in the system?

Could someone have Ctrl-clicked your link, and then normal-clicked it again? (i.e. first click opens your webpage in a new tab but keeps the existing window open, second click takes them to your webpage, using the existing tab).

sounds to me like a single user clicking on an add more than once.
I cant remember but I also belive that google only counts unique impressions, So if the same user is served the ad more than once in a set time frame it only counts as one impression.
